You might want to apply the patch score240.1 available from:

http://www.gnu.org/software/gnugo/devel.html

This fixes a couple of bugs in the new scoring. Doubtless
it is still wrong sometimes. Also before the liberties are
filled --score end (which generates moves to fill liberties,
then counts) is still be more accurate than --score last.
