Solution would be a online tournament using NNGS/IGS/KGS as place of venue. Such a tournament would not have monetary rewards probably as cheating is little bit too easy.
I pretty much agree with what Petri says. But I would like to take up a couple of points.

This is not strictly true. With enough computers, you can have one program playing several games at once. But I still think it's not a good idea.

Has there ever been a formal computer-Go tournament on a server? I have taken part in a couple of non-serious human tournaments on KGS. I believe that there is now a serious human tournament being played on IGS, with the finalists being flown to Japan for face-to-face games.

How much interest would there be in such an event? which server is easiest for a program to use?
