KGS already has a protocol, so instead of disqualifying them, let the
score stand.  So if the winning program refuses to "genmove_cleanup"
the opponents dead stones, then they should be considered alive and
scored as such.  This will be huge incentive to fix your program if
it's broken.

If the bot fails to do something basic, like finishing within it's
allotted time, or making legal moves, it of course should lose it's
game.
